Compare with option to not search subfolders

I would like to have the option to not do sub folders. This could be a check box on the folder selection window. I would like to compare one top level folder with only one sub folder. Right now, I have to move it out of the folder thread into its own folder outside the thread. In essence, I just want to compare two folders no matter where they reside.

Main folder (100 files)
Subfolder 1 (400 files)
Subfolder 2 (600 files)

I want to compare only the Main folder to subfolder 1,

I am using the 30 day evaluation and now I have purchased it. What an AWESOME Program.

Which folders would you like to include in the comparison?
