All of a sudden, my filenames (source, backup destination, and archive) in my profiles are prefixed with "\\?\". What does this mean, and does it affect the functioning of my backup?

"\\?\" relates to Long File Paths as described in the Knowledge Base Article :

'Using "\\?\" permits a maximum path length of approximately 32,000 characters composed of components up to 255 characters in length. '

To the best of my knowledge it has no negative effect on the functioning of a Profile, in fact I use it for every Profile I create, whether the Path Length issue exists or not.

yes, it has no negative effect on a profile. The reason it needs to specified explicitly instead of ViceVersa adding the prefix automatically is that some other applications do not support long file paths. However it would be useful to have an option (e.g. enable long file paths) and then let ViceVersa add the prefix.
